I vaguely recall a pic of them in the studio and there was a real B3 in there. I remember Mark Vail described the sound as "heavy processed B-3" or something like that in his 'Beauty in the B' book But you are right: I have heard them using clones a lot too on e.g. the (disappointing bootleg) recording live at Loreley, Germany. I didn't know they used Pink Floyd's sound system; that's indeed a cool system to use!
