Yeah, that's exactly when mechanical parts bump into each other (when the pedal is all the way down), and the resulting vibration can easily cause a bad connection to act up. Here's a first principle that has served me well in fixing organs: If the problem starts after I have worked on something, that's the first place I look to correct the problem.
