Brent, Pedalling is a technique that has some variations. Sometimes one will use the ball of the foot while other times one uses the side or the base of the big toe - not the toe itself. Much of it is determined by what note you play and whether you are reaching or not. First, do not look or peek at your feet. Do it totally by feel. Find your benchmark first by feeling your toes between B and C notes or E and F notes. Get comfortable before yoiu begin to play once you know where your feet are in relation to those toe areas. Start off slow learning the root and 5th locations for each song you play. No need to do scales, etc. It will come naturally.. Good luck. I've found that using the bottom left edge of the ball of my left foot is the best way that I can keep from playing more than one note at a time.
